Detailed information on the above options

BOXSHADE - pretty printing of multiple alignments
This program generates publication-quality (or editable) graphics from multiple-alignment files. Many different input- and output-formats are supported. Conserved and/or similar residues are emphasized by various degrees of shading. It is also possible to specify a similarity-threshold that has to be reached for shading a residue.

RSVP: Rapid Sequence Visualisation in PostScript
RSVP is a suite of visually-oriented sequence analysis routines implemented entirely in the page description language PostScript. It is intended to provide a quick look at DNA up to about the length of a sequencing run, using form and color to help point out patterns, in advance of more sophisticated sequence analyses.

CINEMA - Colour INteractive Editor for Multiple Alignments
Java program for multiple alignment of protein or nucleic acid sequences.
